What else for good tune up

Well I changed the fuel filter the other day and it looked like the original one from factory. 121k miles. When I poured it out the gas was BLACK and dirty. So I was wondering what else I should check out since I'm assuming it wasn't properly maintained it's whole life. Just got it a couple months ago. I know plugs, wires, cap, rotor, but what else? Ignition parts? Thanks.

Air filter, clean MAF, and throtle body.
