Did you clean out the gas recirculation system when you had the plenum off?
Did you make absolutely sure you put the plugs and wires back on in the correct order?
Have you checked the oxygen sensors?
You could try pulling and cleaning the fuel injectors, or using a good amount of chevron fuel treatment. Careful if you pull the injectors... they can be fragile.
Is your coolant level ok? When you pulled the plugs, did you notice any water or condensation in the cylinder? Noticed frothy oil when you change the oil?
You could try sending in fluid samples for analysis. Not that expensive now a days and I have heard positive things for cryptic problems like yours.

U should start by performing a fuel pressure test!:these trks are notorious for fuel issues.....there is a sticky on the forum telling u allu need to know to properly diagnose any issue with fuel system....

Yes Start With The fuel Pressure Test, Then I Would Do A Compression Test As Well. My 95 Was recently Running The Same WaY ChangedMost Of The Same Parts. Fuel PrEssure Was Good But After A Compression Test Found One With No Pressure. And Ended Up Being A Broken Spring.
