Greetings from the South (Florida) to the North !
Back in the day, a car audio and alarm shop I worked at designed and installed many winning competition sound-off vehicles . Normally A couple stillwater designs kicker 12" subs and one JL Audio amplifier would not create the issues You seem to be having ... is that amp a class D or is it and AB ?
What guage wire are You using ? BASS is great , but mids and highs need to represent ... are You them on head unit power ? Is there a 4 channel amp You forgot to mention running ? More accurate system info will be required to provide any meaningful to You

it is a class D mono block amp i am using 4 gauge wire and i run all 6 speakers off the head unit i have not installed a amp for them yet and when i turn up the sub lvl thats when i have the problem with the power in the whole truck as for bass some would say its overkill i do not tho my mids and highs are right there with the bass neither over shadow the other
