Default Rear window help

I have a 90 k5 diesel that has a rear window issue. I replaced the motor because the window was going up and down very slow. Window now moves up bit only half way. I have tried assisting it and it seems to get stuck half way up. What should I replace next transmission, glass guides, ?

The guides (window clips) can make the thing jam up (at least they did on my S10 Blazer but they ain't easy to get on at least for me they weren't. If the windiw is loose or cocked over I would go for the clips first (less than $5.00). By transmission are you talking regulator?

Default transmission

The regulator has a little gear box that drives it. It is where the cable from motor plugs in. Its listed separately from the regulator in the LMC catalog I think. Those glass channels look like a bear to get out. I just dont understand why I cant free it up by hand. The regulator looks good and has clean grease on it.

Default Update

Upon closer inspection I discovered that there was sheet metal bracket that surrounds the gate latch. The edge had somehow been bent down and was jamming the window. I bent it back in place and window works just fine.
