More details on what its doing would be helpful.
After replacing TPS, did you reset the codes in the truck?

Is it at idle too and does it get better with higher RPM.

I would start by taking off your EGR valve and giving it and the port a good cleaning.

If that does not work, here is a flow chart for p0401

While you were in the plenum replacing things, did you replace the internal fuel supply & return lines? If not, they are known to leak after being moved around during a spider replacement.

Also, it is a good idea to replace the injector electrical connector while you are in there. It is cheap insurance against a random hiccup caused by a loose connection.

A relaxed connector has driven more than one member here nuts trying to find the issue. They're only $25 or so, but it does require pulling the upper intake manifold cover off again. BWD part number 28413 is correct for the CPI injector. It is the same connector as is used on the TBI injectors. Just be sure to use quality 3M shrink wrap butt connectors with adhesive lining or better yet, solder the wires and use 3M or other quality shrink wrap with adhesive lining to seal things up tight.
