The hole is in the case. The cover sometimes has the corner removed for clearance issues in some applications.

Thanks im very green to this generation 4l60 and blazers all together so just trying to get it all straightened out.

It is done at the factory like that. Not literally cut off. How many holes are in the case where that bolts too? 6? The part is made like that.
