P0410 is for Secondary Air Injection not EGR. Is it hooked up and operational? This system consists of an electric air pump (mounted below battery on the underside of the vehicle, connected to a computer operated diverter valve, with associated tubing/metal pipes connecting the diverter valve to check valves mounted on the front of each exhaust manifold. This system blows air in the exhaust manifolds to heat things in exhaust up quickly when it is cold. The PCM tests this on a regular basis, and it is failing the test for some reason.

Exactly what did the engine come out of and what was transferred from your old engine to the new one? If you don't know - then find out.
These pumps have a habit of getting moisture in them and locking up. AC Delco replacement A.I.R. pumps have the intake re-routed to right underneath the hood to help with this. Also, when check valves in the exhaust manifold fail it can get exhaust blown into the pump, also locking it up and toasting plastic and rubber. So don't know if yours if from the swap or just a normal failure.
Some engines used this system and some didn't. Others have parts that vary. This is why you should always switch intake and exhaust manifolds from the old engine to the new one when doing a swap (unless you really know they are exactly the same). Typically intake manifold gaskets need changed on these anyways.
