Have you replaced/checked your vacuum lines yet?
I just fixed my EGR system and I started having your problem semi-frequently, but not 100% consistently. I thought it was maybe a bad egr solenoid allowing the egr valve to open, but yesterday I found a cracked plastic vacuum line between intake&egr when I did my intake manifold gasket. (not the first, but usually I notice when I break one)
If my problem persists I'm going to replace the map sensor. I think you can try running with the map harness disconnected to see if it's your problem, but don't quote my on that =).

Did you try running with the map sensor disconnected? If there's no change it's not that.
Measure your coil resistance values (primary & secondary). Edit: Er, n/m I missed where you wrote 'all new dis in and out'
let us know if you figure it out.
