Ok heres the low down. I have a 2000 zr2 Blazer. i have a total proformance 2" lift. witch is the shackels and new Torsion Bar keys. I also bought rough country short addaleafs. With the addaleaf do i have to change the springs to be on top of the axle or will keeping it as is and adding the short leaf just lower it ???

You shouldn't have to do a SOA (spring over axle) swap. If you did that, what's the point of the add-a-leaf (if you're just looking to making it higher)? The add-a-leaf should act to re-bend your springs so the middle of the stack is lower making the back end rise and add a certain amount of additional load capacity. Someone correct me if i'm wrong here, but the add-a-leaf should not lower your truck.
