Default Fan crossthreaded onto waterpump?

I had a friend assist with a waterpump replacement the other night on a 2005 in line 6 on my Trailblazer. Im 100% sure that the fan is crossthreaded onto the waterpump. It was a royal pain to even get the threads to start even when it crossthreaded and we werent sure at first if it was crossthreading or not so we kept turning the fan nut on. Now the fan appears to brush up against the shroud when you spin it by hand. Im a bit nervous to plug the fan back in as im not sure what will happen when the fan kicks on. At short driving distances it runs at normal operating temp, I havent taken it anywhere longer than 5 miles from home.

Any one ever experience difficulty getting the fan on the waterpump on these? It just seemed like we couldnt get it lined up correctly. I have a friend that is a machinist and has a tap and die set but im not sure if he has something this big.
