mildew/mold?

A while back i posted about my 99 jimmy 4x4 being stuck up to the rocker panels in muddy water. anyways the only place water got inside the truck was about a half an inch deep roughly the size of a sheet of regular paper on the driver floor. everywhere else was fine. the truck sat there for 12 hours before getting it towed out. i have ripped out my carpet pad under the driver floor and i will probably be replacing my carpet soon anyway to try and eliminate the smell.
it seems that the smell only appears when i turn the truck off. everytime stop, turn it off, and get out i get a big wiff of moldy musty stink for maybe 10 seconds and then its gone. it doesnt seem to smell strong when im inside it driving or not, but just the other day i was sitting there idling with my driver window down waiting for my gf. i eventually decided to turn the truck off cause i was waiting for a while. a few seconds after turning it off i got a nice breeze of moldy smell again. is it possible for there to be moldy sludge built up in the muffler or something that is being blown my direction after shutting the vehicle off? i feel like its a stupid question seeing as the muffler gets extremely hot and i would think may burn all mold/mildew out, but it doesnt seem to happen until i shut the vehicle off, and it is a brief gust of stench, then its gone mostly... i cant figure this out but its driving me insane. sorry for the wall of text

the only thing i could think of is that you are not moving and the floor is heating up...but i would think it would be a bigger issue on the pass side, given the path of our exhaust.
have you tried leaving the carpet up and spraying a lysol type cleaner on it?
maybe a bathroom grade type geared towards mold/mildew...then leave the carpet up anytime you are not in the truck.
