Anyone got any suggestions of which ones I should check first?

Noise can be introduced in many ways. here is a short list.

bad RCAs
RCAs run next to power wires
Bad ground on the HU
Bad ground on the amps
ground loop
The RCA's get thier ground from the HU so i would check the HUground first..

I know there are a few RCA cables used coming out of my HU and looks like they run right next to power wires right? So should I check into that too?

That would definately be something to diagnose. If you have an extra set of RCA's sitting around just throw those in to test that. If you dont have an extra set then have fun taking your RCA's back out
