What should I set my frequency levels to? and any other stuff i need to adjust?

Depends on the amp/speakers/subs...
For most subs, setting your x-over from 70 - 90 Hz will do ya great, whereas for most other speakers, you want to cut out anything lower than 120 or so... I just flicked the switch on my 4 channel to "HPF" lol

Say I have 2 lanzar 12's, dual voice coil, 1000 watts peak each, 500 RMS, with a 975 peak power rockford fosgate amplifier? Does 80 Hz sound about right? and sometimes when I am playing them loud they'll cut out and come back on in about 2-3 seconds, is this bad or some kind of warning or somethin?

80Hz should work good
And yes, the cut out is bad... watch your amp, and see if it's going into protect mode.

Also, Is there a certain way to place your subwoofers. Say point them in a certain direction in your trunk to maybe gain a couple db's?

Do my subs going into protect mode prevent them from blowing or no?

Yes, in theory, amp going into protect will help save your subs, but it wil kill your amp after a while. You need to fix the problem. I gave you possible reasons for your amp going into protect above, check those things out before anything else, including figuring out which way to have your subs firing.
