Exclamation 99 Blazer not shifting right

I have a 99 Blazer that I love to death. However halloween night it got stuck in some mud to the point where it was half way up the wheels.

I made the mistake of not watching the temperature and it got to hot and blew the head-gasket.

I've since had that fixed and there's still some other problems I'm guessing are related to the same incident.

First the throttle was acting weird and the codes showed it was a fried TPS. Now thats fixed yet the gears aren't shifting right. A friends said it might have something to do with the fact the computer was unhooked for 3 or so weeks but I don't think so.

Basically first gear runs fine but once it hits the top of first it won't shift to second unless I let of the gas and then step back on it. Also once you get to about 45mph no matter if you just barely press the gas a little more, or slam on the gas it will just shoot up instantly to 3000 rpm.

Anyone know what the problem could be?
