Default battery draining slow, window gate opens when starting?

I just put in a new alternator cause the other went bad, charged the Battery and all. Even took the batt to the auto parts store to have it checked and they said it was fine. The new alternator charges good from the guage and the truck starts fine shortly after its been driven.
However, If it sits over night it just barely starts up the next morning. The strange thing is that the gate glass opens by its self when started at that time. Something has to be draining that battery. Could it be the rear window gate switch since its acting strange?
I realize this could have killed the other alternator and I may end up having another bad one soon if I dont find a solution.
I should add that the gate only opens by itself when its sat overnight, otherwise when I got home just now I shut her down and started it right back up and she was a little slugish but none-the-less a well start. I also drove it 8 hrs non stop last week and still the next morning it was a sluggish start.
Sorry for the draggy explanation about this, and thanks for any ideas folks!

Gate glass popping is a (sometimes) normal thing when the battery is disconnected/reconnected, which is essentially what you're doing when starting it because of the voltage dropping so low.

Are there any aftermarket accessories in the truck? Radio? Alarm system? etc.

No aftermarket stuff, just plain ole' stock except for the factory speakers in the doors were replaced. If the glass popping is normal then thats kool, I just didn't know and thought maybe that could have been the problem. I'm gonna break out the meter and do some searching in the fuse box, Thanks Mike

Something is, I pulled the fuse last night on a few things that might be causing it, we will see this morning if it starts or not cause its good and cold outside. Thanks gio

finally took the battery back to autozone after checking everything on the truck I could think of with a multimeter and it turns out the battery was the problem. Autozone closest to my house said it was good and wouldn't support the replacememnt. I ended up taking it to another autozone and that manager charged and tested it and confirmed it was bad. A little frustrating indeed, but life isn't simple so... for future searches, this was the problem.
