you can run them without an aftermarket deck, all you would need to do is get a High - Low convertor at a audio shop (about 10-15 bux) it allows you to splice into the stock speaker wiring so it can convert the signal into a set of RCAs for your amp. The only reason i suggested my build above for you is so that when your done you can have a nice, well rounded, good sounding setup that you will be happy with for a long time. If you leave the speakers till they blow, sure you will save now - but the sound will suck so bad wen they go that you will want to replace immediatly and you may end up with low grade items you will want to replace again soon after. Also the system i listed above was designed in a way to keep building up your system and that way you wont have the urge to cheap out. example - if you had the speakers/box/wiring installed and just needed amp, you might go with a low quality item just to get it all going then be very unhappy and spend more overall when you buy the amp you needed to begin with. In my youth i did this often and looking back i would have been so much better off to build over time as i suggest to you.
what you are recomending can actually cause you to lose power in the subs. i had my old malibu the same way as this and when i installed an aftermarket deck they seemed to have gained alot more power.

this has to do with the preamp output voltage. Nice decks like eclipse have 8V preouts (generally speaking) and low end decks like dual typically have 2V preouts. Makes a huge difference. Obviously comparing a preamp output from a HU is a very different ballgame to converter, but they both work.

From experience, and the same decision when I was 16, I went the cheaper route and got a 10" JL sub/amp wired to the stock headunit and kept the bose speakers. Six months later I swapped the system for 2 12" Infinity subs and a kenwood amp, but still kept the speakers and headunit. Speaking from a financial POV, I recommend getting the biggest bang for your buck with a sub/amp combo and not worrying about replacing speakers or the headunit just yet. I replaced everything in a Silverado I had and that easily doubled my budget.
As far as what subs are worth the bang for your buck, I'm now running 2 JL 12W3's in my '04 Xtreme, and couldn't be happier with the bass I'm getting. Ebay also has some killer deals on packaged subs - I got both of mine NIB for just over the price of one. Infinity also had some quality products for a little less money than the JL.
