You can check the door seal with a dollar bill. Close the dollar bill between the door and the body with the window open. Move it in and out while following the edge of the door. There should be a moderate amount of resistance. If it loosens up completely, the fit between the door and the body is not correct. Most of the time, this is caused by door hinge pin/bushing wear. If they are worn real bad, it can cause the gasket on the door to not seal properly. I have also seen bent window frames in the past.
Another thing to look at is the weather shield behind the interior panel on the door. There should be a plastic barrier that is glued to the door using butyl rubber. If that has peeled back along the front/back edges or at the bottom, it can allow rain to enter the vehicle. I had this problem on my old '01 Bonneville SSEi and I have seen others here have this issue with these trucks.
If you do end up pulling the door panels off to inspect the weather barrier, also check to make sure that the drain holes in the bottom of the door shell are open. If these get clogged up with debris over the years, it can cause the door to hold water which will then over flow at some point into the vehicle.

OK, you got all the big brains on this one.
Open your hood, look for any leaf deposits, clean them out and get a can of air from Radio Shack and blow out every hole you can find.
You can also go to a saintly mechanic and for less then 50 bucks he will blow out every weep hole you have.

Prop up the carpet enough to allow a fan to blow air under there. Spray with Lysol and Febreze. It's gonna take a while to get rid of that smell.
If you don't solve the water problem, it's gonna smell again and again.
